Be able to upload two or more sets of projections and then

"use highest"

or

"use average"
You can upload as many projection sets as you would like. Just add columns and upload. We haven't added any aggregate functions, so that may be something we look to do in the future.
Pardon my ignorance, but if I import two sets of projections and run FC will it take the highest of the two? If it does I'm not sure how to do it. I can only run by one or the other.
You currently cannot do this straight from FC. Those are the aggregated functions Dave mentioned he would look into adding in the future.
